Well, this may sound stupid, but I have mine in old videocasette boxes on my bookshelf in my office... the cases let me categorise.
For regular decks, I just keep them on tables, desks etc. in fact, usually all over the house.
BTW... i've found a nice and simple way to label my regular decks to stop them getting confused with gaffs... I just peel off the 'seal' and stick it over the BOTTOM of the case. When a deck has been used for destructive effects, such as signed cards or torn effects, I just rip the seal so I know it's a 'part' deck.
